Dark reflection
Further tales of the Valeyard
The Valeyard is the Marmite Doctor. And he is the Doctor, whether you like it or not.
The idea that the Doctor was also a potential force for evil as well as good was an idea that was introduced during Trial of a Time Lord and the classic Series finished dealing with during The Ultimate Foe. The idea of the Valeyard, a physical distillation of the Doctors dark side, was dropped along with Colin Baker's interpretation of the Doctor and writers of the various Adventures books were encouraged to keep him out of proceedings as much as possible.
Some writers felt the concept strong enough to make it's way onto the printed page and the results would be found within this collection.
Even if sometimes the appearances are fleeting (The Eight Doctors) or mere teases (Mission: Impractical) the idea of the Valeyard, much like the man himself, refuses to simply fade away.
Update: It would appear we that the Valeyard now has himself a genuine, and canon, origin thanks to Amy's choice.

Mission: Impractical
When daring criminal Jack Chance masterminds the heist of a precious national treasure from the planet Veltroch, it is the first step in a chain of events that could lead to the destruction of two civilisations. Pursued by bounty hunters, The Doctor and his shapeshifting companion Frobisher run into old acquaintances Glitz and Dibber, notorious rogues who have become involved in something big: a covert government agency on Vandor Prime is forcing the pair to turn their criminal talents to its own ends.
The Doctor and Frobisher are soon drawn into the mysterious scheme themselves, but what game is truly being played by the authorities? How are a group of Ogron raiders involved? And who is so desperate to see the Doctor dead? Caught in a web of deceit and pursued by ruthless killers, the Doctor's mission, should he decide to accept it, is to join Glitz's gang and pull off the crime of the century. And failure will result in an interstellar war costing the lives of millions...

Millenial Rites
by Craig Hinton
‘The Millennium, Mel: the last New Year’s eve of the Twentieth century. But it’s definitely not party time.’
England, 1999: the Doctor and Mel have come to London to celebrate the new year with old friends - and to heal old wounds. But others are making more sinister preparations to usher in the new millennium. A software house is about to run a program that will change the fabric of reality. And an entity older than the universe is soon to be reborn.
When Anne Travers’ fear of the Great Intelligence and millionaire philanthropist Ashley Chapel’s secret researches combine, London is transformed into a dark and twisted mirror image populated by demons and sorcerers. Only the Doctor can put things right, but his friends have also been shockingly changed and he cannot trust anybody - least of all himself.

Matrix
by Robert Perry and Mike Tucker
"I won't fight you."
"Oh, but you will." The voice twisted and cracked. Fury and madness tore through it. "You will fight me, Doctor!"
The Doctor is on the run from a faceless enemy that knows his every thought and move. He flees to his past, planning to leave Ace in safe hands in order to fight on alone. But his enemy has other plans, and the Doctor's history no longer exists.
The TARDIS is finally drawn to London in the winter of 1888, where the Doctor and Ace discover a dark secret from Gallifrey's past, and the name of their unseen opponent.
It is Jack the Ripper.

‘This isn’t Hell,’ the Doctor assured her. ‘It’s only a sequel.’
Stand by for an exciting new adventure with Dr Who and his companion, Jason. Once again, our time-hopping friends set out to seek injustice, raise rebel armies, overthrow dictators and beat up green monsters.
But this time, Dr Who faces a deadly new threat: a genocidal rogue Time Lord and his army of combat-hardened, gun-slinging warrior women. To make matters worse, this foe is a twisted version of the good Doctor himself - and if Dr Who and Jason can’t stop him, he’ll and all life on Detrios and Earth.
Armed only with their wits and with the modest power of control over reality, our heroes must face Dr Who’s evil double: the megalomaniac scientist who calls himself simply... ‘The Doctor’.

The Eight Doctors

‘Trust the TARDIS...’
Recuperating after the trauma of his recent regeneration, the Doctor falls foul of a final booby-trap set by his arch-enemy, the Master.
When he recovers, the disorientated Doctor looks in a mirror and sees the face of a stranger. He knows only that he is called “the Doctor” -- nothing more. But something deep inside tells him to trust the TARDIS, and his hands move over the controls of their own accord.
The TARDIS takes him to a strangely familiar junkyard in late-nineties London, where he is flung into a confrontation between local drug-dealers and Samantha Jones, a rebellious teenager from Coal Hill School.
But the Doctor soon finds the TARDIS transporting him to various other places in order in order to recover all his memories -- and that involves seeing seven strangely-familiar faces...
